It could fit in there nicely, but it's your call. Without sharing the thing because it's too incomplete:
-Holmes has a major surge of emotion at night. He freaks out, afraid he'll do something to hurt himself, and gives in on his 'I don't take meds' policy and goes to the infirmary just as Bashir is leaving.
-Bashir is going to give him a special drug, but it will take a while to synthesize, and he would prefer to wait until morning. He suggests Holmes go to Ops with Dax.
-After that, Holmes thanks Bashir and they're better friends, but he still avoids the infirmary a lot, even when it's obvious he's suffering.

I hope so. It should have a nice spider web effect of making everyone aware that Holmes likes Dax, and therefore people can decide what they think about that. I've already got Bashir's reaction planned, and Kira's too.
But the big question for me is to how to make sure their romance is a side attraction, with whatever story we're doing as the main event. I want to make sure there's suspense involved, in wahtever direction I take it. Do you have any suggestions? Or if you see romance start to take over too much, how about doing something British to let me know? I admit that I don't understand British humor, despite my best efforts.
I think you were on the right track with having it start out as a casual round of drinks between friends. If you want, you can have Holmes wind up being the inbetween guy. Or...or you could have their relationship be a secret from everyone else on the ship, until something reveals it, and then you could do the whole story.

What I also do is break it down. For example, aside from the pilot, I don't have all my ideas in one episode. Holmes will be career-minded at one point, then worshipping Dax, then bonding with other crew members. Not everything happens at once. But I write it down and plan it out for the future do I don't feel like I'm wasting the ideas.

Here's all I've been able to add so far:
Keogh, who had been leaning against the shuttle, stood up when he caught sight of Amy, straightened his jacket with a tug, and strode over to her. Her pulse jumped and Amy dropped the duffel bag, snapping to attention. The Starfleet captain waved his hand in a dismissive gesture.
“As you were, Ensign. I’m sure you know who I am.”
“Uh, yes, sir! Captain Kkeogh, of the U.S. Odyssey, sir,” Amy stated, her anxiety barely concealed. Keogh chuckled, patting her on the shoulder.
“Relax, Ensign. You look like you’re about to be lined up before a firing squad,” he said laughingly before extending his hand. She took it after a moment’s hesitation, surprised at his firm grip. When he released her, she had to resist the urge to massage the blood back into her hand. “It’s a pleasure to finally meet you, Amelia. Your father has told me so much about you.”
“Thank you, sir, but the pleasure is mine,” she managed around a grimace. “You’re… something of a legend back at the Academy.”
A little ego-stroking can’t hurt, right? Especially with his type.
“Well, is that so,” Keogh said, preening his feathers. “Shall we be on our way, then?”
“Yes, sir,” she replied, scrambling into the shuttle after him.
“I’ll let you take the helm, Ensign. You won’t get much of a chance at it once you get to Deep Space Nine. It’s good to stretch your wings every now and then.”

There are a lot to choose from. My favorite is the one where Enterprise C comes through the time rift. That was in season 3 at some point. Although I was a huge fan of Tasha Yar. She died too quickly imho.
God, airport security would probably be pissed. With their new security policies, I bet I'd get fingered for my trouble. It would make for a hell of a story, though! I can see it now:

Okay, this is all I've got so far (don't laugh at my slow progress xD, I keep getting distracted). But I'm not sure how to initiate the conversation between Keogh and Amy. Here goes:
“….Good luck.” The Admiral terminated the link, but Amy could have sworn she saw him blink back a few tears before his face was replaced with the Federation insignia.
Amy blinked back a few tears, herself, touched by her father’s unexpected display of emotion. She wiped her eyes with the sleeve of her bathrobe and headed to her closet. The doors swung open, and there hung her uniform, the turquoise shoulders contrasting sharply with the crisp black torso and pants. It came easily off the hanger, and she donned it hastily. Walking over to the floor-length mirror, steady fingers fastened the single pip onto her collar, designating her rank. She looked up at her messy, frazzled hair in disdain and quickly finger-combed out the braid, smoothing the flyaways before reaching up and expertly looping her hair together in a tight French-braid, the tail just barely touching her mid-back. Scooping up her Commbadge quickly, she pinned it on to her uniform, just above her heart.
Finally satisfied with her appearance, she smoothed the creases in her uniform anxiously, picked up her standard-issue duffel bag filled with her personal effects (that couldn’t easily be replicated) and walked out the door, locking it behind her.

It was… it appeared to be… Declan Keough, captain of theU.S. Odyssey! That meant three things. First, that the Odyssey was going to be her transport to DS9; second, that her father pulled some strings that he shouldn’t have; and third, that he talked to Keogh himself and convinced him to greet her in person. Normally, that would be a huge honour, and Amy would be lying to herself if she said she hadn’t always dreamed of seeing the inside of the Odyssey someday. How was she ever going to escape the “Admiral’s daughter” stigma if he kept treating her like she was special?

Once the Odyssey dropped out of warp and lowered their shields to beam Amy to DS9, I was thinking that a sister ship to the one that attacked Holmes would come around from behind a moon (or something) and attack them. This is where I was thinking that the chief medical officer would be killed, putting Amy in charge, but I'm trying to think of why they would aim at sickbay. What motive would terrorists have to blow up a sickbay? (since you're good at these things)
Also, does Dan meditate every night? I was thinking that maybe I could have Amy join him somehow every now and then, trying to cope with the stress of locating to a totally foreign area and such.

I would say that, due to the proximity to the station necessary for the transport, and given the Odyssey's size, they wouldn't have much maneuvering room. Oh! I know! Maybe the terrorits aim for the station, and the Odyssey puts itself in the way to cover the station, and just happen to be hit hard on Sickbay because of the way they manuevered.
For the record, the vessel's captain is Captain Keough, and the registry for the ship is USS Odyssey NCC-71832, in case you need that.

Do you think that that little ship (at least, I was under the impression it was little. I may need to reread your chapter.) would have enough firepower to knock their shields out?
It just seems like something he would do. Like, he's been observing her over her first few weeks at DS9 (non-creepily xD) and he noticed that she didn't seem to be coping well, and she seemed to be suffering from lack of sleep. So, after they get to know each other a bit, he offers to let her meditate with him, to see if that would help her.

It might actually be just slightly less than a match for the Odyssey. It's a warship- smaller than the Odyssey, but I believe the weapons and defense systems are slightly weaker. You could always explain them getting the drop on the Odyssey by having the tactical or operations officer say 'excess Neutrino particles from the wormhole temporarily disrupted our sensors! They snuck up on us!'.
No objection here. It does sound about right. I plan to have Holmes be a dork for all things Vulcan, including mediation techniques, and like any geek, he'd want to show off his knowledge (without realizing that's what he's doing).

I took a condensed course, where they shoved a 20 week course into 12 or so weeks. I can coast through the material, but there's just a lot more homework. But thankfully it's easy; just so dull I keep daydreaming.

No, I pin it on myself! I was doing this before our ST fic. I would be sitting there thinking 'OK, Azami is gonna...and Yuji will be all, like, in love.' Not your fault at all. If it wasn't ST, it would Naruto.

I love the set-up. Their mutual mistakes leave me with a clear view of what's going on, but I've got that horrified 'deer-in-headlights' thing going, where I can see it a mile away, but I can't do a damn thing about it. That riles up all sorts of emotions, which is just the right response.
Bashir's speech is spot-on, as I've learned to expect from you. I love the part that starts with 'I don't know about your past relationships', and Amy's loaded questions about what kind of girl he thinks she is fits nicely.
I don't know if you've already thought of it, but I personally would add private moments for both of them. Like Having Bashir duck outside Quark's and flatten himself against the wall, partly sad and mostly angry for a minute, then maybe hit the wall with his fist and walk off. Or later in his quarters, have him toss and turn or something.

“That’s a negative, Doctor. I don’t have a command code yet!”
Holmes wondered why Sisko hadn’t ordered the station to allow the airlock doors to open. He looked over, finding Sisko beating furiously on the glass part of the airlock door. The glass was decorative, with an actual force field in place over it.
“Holmes to Bashir! Speak your command code-”
Holmes put his commbadge right up to the control panel that was blocking his access to the runabout.
“-now!”

“What a mess!” she exclaimed, cursing as she stubbed her toe on a piece of burned console casing. “What on earth caused this?!”

Only when she's angry, and I almost had her slap Bashir when he accused her of being a player but I feel that the response she had was better.

Okay, it's a little bit clipped because I wanted to get the dialogue down fast, but let's see what you think. I've bolded the one sentence I really wasn't sure about:
Sitting up at night when it was silent was long a pastime of Holmes. It did not always mean he enjoyed it. Tonight, for example.
Long plagued by an old earth illness long since cured, Holmes had resisted treatment since he was a child. He only took the medication when absolutely necessary. As a result, nights were sometimes a struggle for him. Being alone at night, on a space station, it could be quite claustrophobic.
Oh, it would have been simple to have Doctor Bashir give him a remedy for feelings like this, but that wasn’t winning the battle on his terms. Holmes knew that satisfaction came from doing a job yourself, and he was not about to let himself lose to his own mind.
That meant cold sweats at night, constant panic attacks, and other unhealthy symptoms. He didn’t need to suffer like this, but to gain mastery over himself, he would do what it took. It was no different from Vulcans training to suppress their emotions, really. With that in mind, he had replicated various Vulcan training tools. He sat on the floor, shirtless before a small flame that came from what looked like (to Holmes) Aladdin’s lamp. That flame was his focus as his hands were crunched into an ancient Vulcan hand sign. His palms were pressed together, and fingers were interwoven, except for his index fingers and thumbs, which pointed upward.
Only this flame and I exist. I am in control of it. It’s intensity decreases with my anxiety. It is a symbol of my control over my mind and thoughts.
It wasn’t a Vulcan mantra by any stretch of the imagination, but it worked for him. He resolved to find a patient Vulcan to teach him this stuff. There had to be one on the station…
Holmes’ door chime sounded. Immediately, his anxiety slipped to the back of his mind. He took a moment to wipe his bare upper body with a towel, then tossed on a light cotton t-shirt. He answered the door personally.
On the other side of the door was a sniffling Amy Collins. She was in a right state, and was practically in the door before Holmes could utter an invitation. Apparently, she had been crying for a while, as her eyes were red and puffy.
“Amy? What’s going on? Is everything alright?”
It was this sort of ability that had helped Holmes stand out. All of a sudden, his problems were gone from his mind. Someone else had an issue, and that was that. That issue took precedence. Hell, if she had stubbed her toe, it would have taken precedence.
“You dolt. A girl shows up at your door in tears and you ask ‘is everything alright’?”
Holmes stepped back, hands raised in surrender. “It’s sort of the standard question, isn’t it? Unless you’d rather I point out that you’re crying.”
Oh, I’m going to regret saying that, I bet.
But Amy just sat down, ignoring that remark. “Yes, yes, you’re right. I just…I’ve got this issue…and I showed up here. I’m not thinking straight.”
Holmes gave her a sympathetic look. He moved to the replicator and ordered two synthehols. He placed one before her, holding his own. He didn’t intend to actually drink it; it was more to encourage her to take a swallow two to help settle her down. Maybe that would help him get some info out of her, instead of being treated to her acerbic observations.
“I’m sorry about that stupid crack…”
Holmes didn’t expect an apology, but gratefully accepted it with a nod.
“So, what went on, if you don’t mind my asking?”
Amy launched into her tale about Bashir and how she reacted to his accusations. She was surprised at how calm she sounded, reciting this tale to a veritable stranger. Maybe it was just the fact that someone was listening.
After she wrapped up, she waited for Holmes to say something. He seemed deep in thought, and she didn’t want to interrupt. So she took a sip of the synthehol, feeling it calming her almost immediately.
“Well…” Holmes started slowly, standing up to pace a bit. “Bearing in mind I’ve only got one side of the story-valid though it may be-” he added quickly, cutting off what he thought was a potential outburst, “-I think he jumped to a conclusion, and I think that you aren’t sure how to convince him.”
Dan set down his glass on a brushed glass surface, sitting on the edge of his Cardassian-made bed.
“I have to say, if you’re both that upset, then you both really care about each other.”
“What makes you think that? After what he said?!”
Holmes gave her a plain look that stifled any argument she had.
“Would you be this upset if you didn’t like him?”
When that again silenced Amy, Dan continued.
“Look, let me talk to Bashir. Let me set things straight so you two can get a fresh start.”
Amy considered the offer, and found herself coming close to accepting it. She did like Bashir a lot, and apparently he felt something for her, too. If they couldn’t approach each other, then a third party might actually be best.
And also an escape. And Amelia Collins was not the type to run from something distasteful.
“No, thanks. It’ll be best if he and I handle this.”
She set her glass down in the replicator.
“Thanks, Dan.”
She seemed to leave as quickly as she came. When she reached the door, she turned around on her heel and gave Holmes a look. This one was much more normal on her face, so Holmes relaxed in spite of the acidic words:
“Oh, and DO NOT TALK TO BASHIR ABOUT THIS. Don’t even think it. Understood?
Holmes raised his glass in salute. “Aye.”

“Yes, father?”
“….Good luck.” The Admiral terminated the link, but Amy could have sworn she saw him blink back a few tears before his face was replaced with the Federation insignia.

That is actually pretty touching. I really like this bit with her father being an admiral. So many storyline possibilities.

I just had a brilliant idea. When Amy and Bashir go out on a date for the first time, Amy's brother shows up... with his daughter. But he thinks it's an ex with HER daughter. Like so.
Their food had just been served and Bashir was about to make some witty statement when Amy caught sight of the back of a very familiar head. When Julian saw her face light up, he immediately paused his train of thought. She slid out of her seat and murmured "I'll be right back" over her shoulder as she hastily made her way out of the restaurant. Julian turned around and watched as she ran up and threw her arms around a tall dark haired man's neck. He was incredulous. When she let him go, only to pick up a dark haired little girl and kiss her round, pale cheeks, his stomach dropped. He signaled to Quark to bring him the check, and the Ferengi bustled over to him, taking in his stormy expression and following his gaze.
"Ah. The new girl not who you thought, huh?"
"Quark, when I need your input, I'll ask for it," Julian replied shortly, handing Quark the check and quietly stalking out of the restaurant.

"Owen, how are you? It's been so long! And who is this pretty little lady?" Amy gushed excitedly.
"You met her three years ago, don't you remember, Amy?" Owen replied teasingly, his familiar smooth tenor voice like music to Amy's ears.
"Surely this angel isn't little Sarah Jane?!" Amy cried, taking the little girl's hands. Her dark brown hair fell in perfect ringlets around her round little face, stopping just at the shoulder. Rosy pink cheeks turned even pinker at the compliment, and thick black eyelashes framed huge eyes, the trademark Collins blue. Tiny rosy lips parted to let out a beautiful giggle, baring white, perfect teeth. She raised her arms up, indicating for Amy to pick her up. She was only too happy to oblige, using a one-armed grip to rest the child on her hip.
"It's been a while since you've seen her, remember?" Owen reminded her.
"She's gorgeous!" Amy exclaimed, then realized with a jolt that she forgot all about her date. Turning around quickly, she scanned the restaurant, intending to wave Julian to come over. When he wasn't there, her stomach dropped. She suddenly realized exactly what this looked like. Amy put Sarah Jane down hastily and put one hand over her mouth in dismay.
"What's wrong, Amy?"
"Julian, my date... he left. God, Owen, he doesn't know you're my brother!"

Let's see...well, if you want to put Amy in the hotseat, there's a couple things you can do. First, you can have her remove the captain/commander from duty due to illness/defect, which would put her in control of the ship. Or you can have a massive medical emergency which kills a lot of people, forcing her to take charge of the situation, either literally or in a medical capacity.
I can imagine her coming on on either a warp-capable shuttle, or even on a transport vessel. The transport vessel would make sense, going to DS9.
Or you could have her father show a little misguided love and book her on some huge Galaxy-Class ship, like the USS Odyssey (Which shows up on DS9 once), thinking it would be a treat for her, when really she's all embarrased about her father's show of power.

I was tossing names for the terrorist group around. I don't know if you want to give them a name or not, but I had them as part of The Circle, which was a group actually on the show in season 2 (I wouldn't know that if I hadn't just watched it. I'm not THAT big a dork...yet. Gimme time.)

I was writing up a few ideas to see how they looked on paper (or a computer screen, whatever), and I wrote some funny little bit about Dax and Kira. Problem is, I'm not sure it suits them completely. Is this too silly? I think I need to tone down their reactions a little. Here's what I've got:
RUMORS
Kira and Dax sat at the replomat, watching the various alien races walking by. Of course, both females also got attention back. Both were very attractive, and at the moment, available. For the moment, however, they were enjoying some rare girl time, and actually just relaxing and giggling a bit over the various people on the station.
“That new girl is sooo cute! She’ll be beating the boys off with a stick!” Kira exclaimed. “Heck, her accent, her figure, even her name is cute. Amy, right?”
“Amelia is her full name, but that isn’t any less cute,” Dax replied with a shrug. “She IS cute, but I think she might literally beat the boys off with a stick. She doesn’t seem to trust them very easy.”
Kira made a face, stifling a laugh. “We’re not all as well-adjusted as you are, Dax.”
“Well, I guess eight lifetimes will have an effect like that,” she admitted, finally laughing a little at Kira’s joking observation. That set them both off on a giggling fit, stopped only when Kira regained her composure long enough to ask another question.
“Okay, okay, we all know Bashir is cute. What about…Ensign Holmes?”
Dax thought for a moment. She liked Ensign Holmes well enough. “Well, let’s see. He’s polite, punctual, and he’s certainly professional.”
Kira rolled her eyes. “Yes, yes, personality. Come on, physically! What do you think of him physically?”
Dax leaned forward a bit. “You won’t tell anyone, will you, Kira?”
Kira leaned in, too, anxious to hear a bit of gossip that worried even the unflappable Lieutenant Dax. “Go on, tell me!”
Dax took a deep breath, fortifying herself.
“Okay…it’s like this. You ready?”
Kira was ready to strangle Dax, and it showed apparently, because Dax finally answered.
“He’s got a cute butt.”
Both females lost their composure and full-out laughed. Kira knocked over her drink, causing them both to laugh even harder. Dax had her head down on her arms, her entire body trembling with laughter. Kira was tearing up and could hardly breathe.
Doctor Bashir happened to be walking by and decided to say hello to them.
“Care to let me in on the joke, ladies?” he asked jovially, sincerely hoping they would. He could use a good laugh.
Dax and Kira looked at each other, biting their lips. This was too much!
“I don’t know if you’ll get the joke, Doctor,” Kira managed to get out between giggles. Bashir sat down at an adjacent table, arms crossed in front of his chest, an intrigued smile on his face.
“Try me.”
As they were about to tell Bashir what they had found so amusing, Ensign Holmes wandered by, absently reading a padd while threading in and out of the crowd, apparently maneuvering by instinct. Dax leaned out and ducked her head a little, watching the Ensign walk by. He was so engrossed in his work that he honestly didn’t notice Dax staring intently at his backside.
“Told you!” she hissed to Kira.
That was all it took for Kira to lose it again. Bashir didn’t quite get the joke, but chalked it up as being a ‘female thing’ and let it go, smiling tolerantly.

There's a little bit more, which I'll share below. The concept of this was rumors, and how they start and get out of control. Something innocent like Dax's observation leads to Bashir's assurance that 'Holmes likes Dax'. Which will get spread around, and twisted somehow. I thought it made sense on a place like DS9, for some reason.
Well, Amy definitely sounds cute from your description :) I had planned to have Bashir mention her, but since they work together it seemed redundant, at least with the way I worded it. I'll work on it, though.
Here' the last little bit:
“That Ensign Holmes is certainly fitting in nicely, isn’t he?” he noted around the giggling of his two co-workers. “I wonder when he’ll make his move?”
By now, Kira and Dax had settled down a little.
“What do you mean, Julian?” Dax questioned. She fixed her bangs, as they had flopped down during her giggling fit. She had forgotten how good it felt to cut loose like that. Curzon certainly never giggled like that. If only he knew how liberating it was.
“Oh, come on, Jadzia! Like you haven’t noticed,” the young Doctor cajoled. He was smiling widely at her, apparently certain that she knew what he meant. It was, apparently, the most obvious thing in the world.
“I really don’t know, Julian.”
“Enlighten us, Doctor,” Kira asked/demanded in a tone that left little room for argument.
This time, Bashir was the one leaning in. He was buttering a slice of bread, smiling as he did, looking very forward to his tuna sandwich on rye.
“Rumor has it that our young Ensign already has his eyes on a female member of the staff.”
“Ohhh, who! C’mon, spill it, Doctor!”
Bashir was genuinely puzzled. “You really don’t know?”
“Don’t play games, Doctor,” Kira warned.
“I’m not. I just honestly can’t believe…that you really don’t know. It’s so obvious!”
Dax and Kira turned their gazes to Bashir as one and demanded:
“WHO?!”
“You, Jadzia.”

Good point. Where was that little screw-up, anyway? If it was speech, it might have been in an attempt to match the character's speech. I honestly don't remember why I typed that.
