Yeah, this is... VERY disturbing... BUT KAWAII TOO!!!!!
And yes, Conan IS a boy... Only when I turned the Cafe uniform into shorts it looked weird, and even though I figured he'd dress like Keiichiro, it just wasn't kawaii enough. So... yeah.
It could also have been that 'cause Keiichiro mentioned in book 6 about the animal genes having to go into girls (probably 'cause they're not compatible with guys or something), maybe if Conan got turned into a Mew Mew, the genes and costume would be designed for a girl, and probably the Cafe uniform too...
Or something. Just embrace the kawaiiness :D.
