Well they don't like to tell us that.
The only version with any information is Pokemon Zenshou. Basically in Pokemon Zenshou, Professor Oak is out researching when someone tells him that his son and daughter-in-law were in a terrible car accident and died. He was asked to take custody of Gary and Daisy. So Gary was raised by Prof. Oak.
They didn't get into it in the show or in the more propular manga. (which is my favorite like OMG) I assume they wanted to keep it light and to avoid backstories. The whole concept of orphaned children is a touchy subject. Plus, they liked downplaying Gary as a character.
