Well many people who use people use it in different ways.

One way is to go out and buy screentone then apply it that way, which I wouldn't recommend especially if you live in the US.

These other ways you have to be able to scan the manga onto your computer or have drawn it entirely on the computer

Another way is if you have any form of photoshop you can download patterns and use the paint bucket to fill in and apply screentone, which I don't do often.

The way I do it is very tedious. If you have any form of photoshop or paintshop then you can do this way. Look for pictures of screentone by searching for it. My favorite site is this one > ::Screentones::Download the screentones on to the computer. Then you open up either program and also open the screentone you wish to apply. Then use the clone stamp tool and go onto the creentone you wish to use and hold alt and click around the middle of the screentone then go back to the page you want the screentone on and just click and put it on. =] Another thing you need to learn how to do is lineart seperation which you can learn here or here

If you need further instruction or aren't quite understanding I could try and do a tutoril on screentone for you =]
