Do you have Photoshop? If you do, what kind? Cuz I have Photoshop Elements 3.0 (it came with my single favorite piece of drawing material: the tablet, Wacom Grapphire, and some other software). I don't think I could tell ya anything other than when you draw, draw with layers!!!!! I can/could/will never be able to stress that enough. You never draw on the background layer, or if it's called something else, it's the one that's provided first, at first. SAVE IT FOR THE BACKGROUND! Then you start to draw on layer 1. DON'T WORRY ABOUT MISTAKES!! Make that layer go down to opacity 25% or somewhere 'round there, so you'll be able to see the lines on the next layer. Now, go over the other lines to make them more definite, only on layer 2. When you're done there, go back to layer one. Erase the messy lines. Make the opacity back to 100%. Then start to color on this layer one. This way, you won't mess up your lineart, which I didn't discover until later. Once you like your picture, go back to the background layer, which is the one that can't be deleted, or at least it's that way in mine. Do your background the way you want, and you won't have to worry about it interfering with your picture. Now, if you scan in a picture, it won't work this way, unless you go over it on layer 2 and later erase the original picture. I hope this makes sense, cuz I'm not very good at explaining things. I also hope that your photoshop is similar to mine.
