Answering your question: I first draw my pics with pencil then scan them, then I use PhotoShop for colouring like this: My pics usually have at least 10 layers. On the layer on the bottom I paint the background. Then, the characters' face/skin is on three layers: a base layer with the base colour and usually two more layers with the shading and highlights. The same stands for their clothes: one layer with the base colour and two with the shading. However, PhotoShop has a brilliant tool called 'dodge and burn' and with that you can make shadows and highlights WITHOUT having to open new layers for the shading. I suggest you look around for PhotoShop tutorials. For example Goldseven and Greendesire have nice and useful ones:

Everyone colours a bit differently in Photoshop, so you can choose which way you try. I learned it all with experimenting.
