The "Obito is Tobi" theory: Obito gave his left eye to Kakashi, so he only has one eye, and Tobi's mask only has a right eye hole. Also Obito's goggles were orange, like Tobi's mask. Obito was crushed under a rock, and Tobi's first apperance is with Zetsu--who can "swim" through the earth because he's a plant, and could have rescued Obito when he was near death. Also Tobi is always fully covered, except for his hair, which is the same style as Obito's, this suggests that Tobi is pretty banged up or very secritive about who he is. (And working near Itachi would make anyone reluctant to admit to being a Uchiha).

The "Akatsuki Leader is the Fourth Hokage" theory: In the only colored picture with the Akatsuki leader shown, The Leader has orange hair, where as the Fourth has blond. Also the Leader has Red eyes and the Fourth has Blue..... HOWEVER! The Fourth Hokage was supost to have died sealing the Kyuubi inside Naruto, the Kyuubi has orange fur and red eyes. If the Akatsuki leader is the 4th Hokage, the apperance change could be attributed to the 4th gaining some of the Kyuubi's powers and in doing so alowed him to live, and would also explain why the Akatsuki's only real agenda is getting hold of the Tailed Beasts.

The "Fourth Hokage is Naruto's Father" theory: This is perhaps the most obvious theory out there. Mostly because Naruto and the 4th look so much alike: blond spiked hair, blue eyes, and their mischevious smile. Also it spawns from the fact that the 4th chose Naruto to be the vessel for the Kyuubi.
