Okay, I think I see what's going on. But first see if your color layer is set to multiply before reading all this.
1st-adjust your lines with the Image> Adjust> Brightness/Contrast.
2nd-Make a new layer. Don't change layers yet, you should still be on Layer1 or whatever you have it called (the one with the lineart on it). This new one will be used for coloring.
3rd-Select the Magic Wand tool, click an area you want filled. Go up to Select> Modify> Expand. Try 2 or 3 pixels. 4th-Now you can change the layer you're working on to that new layer. Down where it says Normal there's a drop-down list. Change it to Multiply. Now fill with color.
I think that'll fix it. We may or may not use the same coloring techniques, so tell me yours if it's different and I'll try again.
